sean twiago if the subdomain CNAME is pointing at Opalstack then you should be able to use LE with it on our end. If the subdomain CNAME is pointing at some external host then you must set up your SSL at the external host.
twiago from the example above, the sub.domain.com is being hosted at opalstack but the Sub domain in the CNAME RECORD is an external host. So i need to setup the SSL on the Domain from the external host if i understand this correctly ?
