Which steps and which order to take for security reasons to protect the site content against unauthorized uses and to destroy viruses which obviously have attacked to some of the LE certificates:
(1) application deletion ?
(2) site routes deletion ?
(3) domain deletetion ?
(4) LE certification deletion ?
(5) ns1...3us.opalstack.com deletion at godaddy/namechesp ?
(6) other steps and in which phase ?

There are no viruses attacking your LE certificates.
If you suspect you have an infected application and you want to delete the app then go ahead and delete it.
You don't need to delete site routes, domains, certificates, or anything else.
We haven't settled on a packaged virus scanning solution here yet but we're pretty good at spotting them manually. If you're concerned about malware or whatever then please contact support with the details so that we can look into it.

OK, LE is now working for all of your sites.
What happened was that LE for some of your sites had failed multiple times due to DNS propagation, so our system stopped trying generate the certificates and needed to be reset from our end before it could try again. After I did that the system was able to generate your certificates.
